Structural differences are ribosomal binding in RER (Granular ER) and not in SER (Agranular ER). Functional differences are RER is involved in protein synthesis whereas SER in lipid synthesis

The surface of rough ER is embeded with ribosomes. Whereas the smooth ER lacks ribosomes. Membrane proteins and secretory proteins are all produced on the ribosomes of the rough ER. Smooth Er also functions in detoxification, carbohydrate metabolism, storage of calcium ions
